I have an Omega Racing Master Chronometer with the sapphire back (caliber 9900).

I’ve noticed when I wind it up from a complete stop that the Barrel One gear moves. No matter how much I wind it, I never see the Barrel Two move.

Are both of the barrels tied into the manual winding mechanism, or is Barrel two tied to the winding rotor?

That would also happen to my po like you don't have to worry about it not moving.
    That's pretty normal

Do you have the full power reserve if you wind it completely and than leave it e.g. on the table until it stops? If yes, your assumption must be right.

Yeah I finally had that occur to me so I tried it. I did get the full 60 hours out of the 9900 movement (actually a few more that that)
